Pet stained hardwood floors

The entire house has hardwood floors. The bathroom and kitchen were tiled with peel and stick and the livingroom was carpeted. Over time the carpet began to smell due to our pets accidents during the night. We removed the carpet only to find that the hardwood floor beneath where stained. Using bleach and a mild soap, we cleaned the floors but were left with the stains. What is the best way to refinish the floors without replacing the entire floor
